Unlike the original hardware, PCSX2 does not physically save to an 8MB MagicGate card. Instead, it uses virtual memory cards (VMCs). By default, these are stored in your Documents\PCSX2\memcards folder (Windows) or ~/.config/PCSX2/memcards (Linux/Mac).
